Itunes asking me to convert video after already converting to .mp4

I use Cucusoft Ultimate to convert a DVD to the preset iPhone format built in the software. It plays fine in itunes but it I have to right click and convert in itunes to put it on my iphone, even though the cucusoft software already converted it to H.264 .mp4, video bitrate is set to 999 and mux video bitrate is set to 768, does the 999 have to be 768 also, is that why itunes wants to convert again?
